Have you followed the documentation for install?
So I'm having an issue where I can launch the apps but I can't have any control over the apple tv. When I initially paired the the server to the atv cursor control worked now, nothing. I made the edits above, I went into the atv and got the serial # entered into the driver.Nillaz, I just remoted into your system and had a look at AppleTV. One thing I noticed was that the Device Address field was blank and the Serial Number file had the Device Address in it. Usually on a successful discover the serial number should contain a long GUID unique identifier and the Device Address field will have the AppleTV mac address.
With the Device Address file blank the driver is not able to authenticate with the AppleTV. I edited the AppleTV entry and copied the Server number field over to the Device address field and now the driver sees all your apps.
Anyone else having AppleTV issues please check to see if your Device Address filed is also blank. If it is make the save changes I did above. If you still have issues then I'll remote in and have a look.
If you are interested in building your own appl launcher page the driver supports a Launch command that you can use to run any app on the AppleTV.
The general syntax of the command is AV|<appletv id>~Launch~<name of appletv app to run>
If your AppleTV's id was 7 and you wanted a launch netflix button the command would look like.
AV|7~Launch~com.netflix.Netflix
You can get the actual name of the app by watching the myServer event log when you launch the app from the default page.

Yes David. I followed the documentation.
On initial configuration everything worked. When I tried to watch a movie the other day the ATV wouldn't respond to commands. So yesterday I had some time to mess with it, it will respond to the "launch" commands but none of the "remote" commands.

Hi David, I'm also having the issue with the ATV Serial Number not showing up on 2 of my 4 AppleTVs. The critical one that I had planned on using with the SmartRemote is ATV - Carl. I did find the Device address in the Serial Number field and moved it. But still not seeing/finding the Serial Number to move forward.

I just modified the AppleTV driver so that if it does not see a serial number in the discovery packet that it will use the mac address as the serial number. If you serial numbers are blank then edit the device and copy the mac address into the serial number field.
If you are still not getting now-playing and app icons then there is something wrong with the companion authentication token. If it does not think that token is valid then it won't respond to the queries. I might have to remote it an investigate.
